I think it's to do with appearing weak to foreign nations; the kingdom with the super special purification tree every now and then needs a saintess to keep the tree healthy. If another nation is where that saintess is born, they might demand things the tree kingdom can't/won't/doesn't want to give up (say ownership of the tree for example) in return for the saintess.

Simply pointing put the danger of the purification tree's black seeds wouldn't be enough to stop a greedy nation from trying to gain ownership of it, perhaps even trying to turn it into a weapon. In this case, it could be considered a matter of stopping potential tyrants from trying to gain access to the tree.

As for Leticia's family; Leticia was born with a black mark on her body. Much like how moles, freckles and blemishes were considered signs of evil IRL, Leticia's home country believed the mark meant an evil person had been reborn, likely not helped by the fact that the mark on Leticia's body grew which they might have taken as a sign that her evil past life was growing stronger too.

@Phyerboss Normally it would certainly lead to some sort of punishment, but Lady Olivia here is pregnant with the Emperor's child so she has protection for now.

Lady Olivia - a Duke's daughter- is the Emperor's pregnant consort. 

As she has a higher initial social rank than that of the Empress (a Duke's Daughter, whereas the Empress is somewhere lower) if Lady Olivia gives birth to a son, that son will supercede Prince Ignatius' right to the throne. Given the tyrant that the Emperor is, the Empress and Prince Ignatius would be at best cast from the castle, but far more likely executed for some made up infraction.
