Is there a reason this is happening The mc . whenever I see the flashbacks , It's of leon being of high authority and wanting to destroy the whole world . was he like a world ending villain or something? Is that why they hate him so much ?

They hated leon because he causes chaos and imbalance in their world but can't do anything since leon is too powerful, now leon weakens they can get it back to him. The only reason they didn't kill leon is just because leon has a womb inside him
