This scene was even more descriptive in the novel. You can hear Yugeon and Shinje's thoughts throughout. Yugeon was scared while Shinje was ecstatic.
This is how Shinje described Yugeon's guiding:

The sensation of running wild while having s** with him quickly faded. The wounds on his back where the flesh had melted from poison miraculously sprouted new flesh. All existing laws had gone awry. Time went back, gravity retrogressed, entropy reversed. The universe shattered into a million pieces."
And about Shinje's look of suprisw in the end:
"Like a deep-sea fish that had always lived at the bottom of the sea and saw the sun shining on the surface for the very first time in his life."
