It seems like you didn't read properly the beginning of this story. 
Let me explain this.
IN THIS STORY, Alpha CAN impregnate OMEGAS and BETAS regardless their gender.
THIS IS ONLY IN THIS STORY, I don't to other stories and it depends to the author if they want the way alphas can impregnate omegas and betas.
Only male beta can't get pregnant some yaoi omegaverse story I've read. If they are a woman yes they can get pregnant like every women. Sometime a beta regardless gender can be affected by the strong pheromone of the dominant alpha if they're in rut where they can become an omega. And becoming an omega you can easily be the prey of many alpha who's in their rut period to mark their territory or if the omega is in their heat their body don't obey them. So those Alpha can take advantage to r@pe them.
