Why doesnt she just take her out back and kill her, take a magic potion thing to hide evidence, and use her connection and powers to hide it

Who are you talking about? Lunaria or Mana?
Lunaria is certainly capable of it, but it seems she hasn't yet reached the point where she'd decide it's necessary yet. Mana may be a factor in her revenge plans.
If Mana, I don't think she's capable of beating Lunaria in a fight.
@Jack Yoff the lamp rabbit? It can't be dead Mana needed it to be on the brink so that she could make a show of reviving it while pulling a 'clap for Tinkerbell/spirit bomb' with the students, at the risk of herself to put her in a better public opinion with all students (of all classes) while villainizing Lunaria.
Lunaria might not be beloved by her peers like mana but there's no reason to oppose her being queen. If the prince were to simply end the engagement Mana will be liked but it won't go over well.

@Tragic8ball They might side on "let the prince marry someone he loves" since he and Luna are clearly on the outs. But Mana seems incapable of understanding that building herself up as much as possible and sucking up to Dale are things she can (and should) be doing, regardless of what Luna's doing.
