@kazuu. Some people still have periods even during pregnancy 
but I think the pheromones are controlled by hormones and since his pregnancy is near its end his hormones may be unbalanced.

The translation is wee bit off, but I'm sure we've read lots of omegaverse manwhas to conclude that the translation meant he's on his heat cycle.

@kazuu. what he means by period is a heat cycle it's very common to happen on omegas like him since in his world that pretty common for that to happen
