I agree with everything you said about TaeJu.

So, of course the r@pe/manipulation was inexcusable and something he needs to atone for.Â
In the beginning, he and Eui meant nothing to each other- Eui was someone who injured one of his men, and owed him debt. And testing him out to see if he was worth sending to a brothel to make up the money was cold and calculating. But storywise, it made sense, which, in manhwa 99% of the time, it never does.Â
However, TaeJu quickly realising that Eui means more to him than debt, and trying to give affection and attention is what I think he believes is making up for it. Except he completely forgets that he never shared his new feelings for Eui, and so Eui can't move past the debt, and feeling disposable.
And you're right about the rut as well. I am worried because Eui isn't in heat, and that means he is liable to overthink everything that happens, and I do feel that means he may end up in a bad headspace. But part of me hopes that TaeJu will have some level of control? since he tends to be different from other Alpha. Though, this could also act as the catalyst that finally forces them to communicate  and begin to clear up all their doubts, etc. I certainly don't want the next door neighbour to play that role. I do really like him, and don't want him to get tangled in their affairs.
