@Mimi seems like the young Dr is trying to find out who killed the other doctor, and based on what we can see it had to be an insider. They were also working on a cure rather than vaccine. Seems like the military police didn’t like that. Then you have the group Rebels who are against rainbow city because it seems like the military police are greedy.
