I think it was because he didn't confess. In Japan you can only get convicted if you confess. But since he said literally nothing, they just accused him for not cooperating with the police.
Still, keep in mind there's some plot holes in this story, so... Probably the author didn't care to explain that much.

@EZ there is something else too , remember when the doc found him , he was injured ig he tried to escape from the prison or something
