No worries there as the MC still retains his freedom without issue. Though he ends up raising/adopting some demi-humans. The numbers will grow as the story progresses. But he will make an official contact with the beast kingdom later. But like you surmised, there will be some enterprising fool who will want to weaponize him. However that plan will fail big time.
As for the human kingdom, it will collapse on its own during this arc when the MC indirectly causes the death of the king and everyone else connected to the magic crystal. This will cause a regime change with the kingdom now advocating for peaceful coexistence.
