Gender, when being used interchangably with s**, only has 2-3 categories in humans. (Male, Female, and Intersex)
Gender identity (Or just normal Gender) has an unlimited amount of categories. (She/Her, He/him, They/Them, She/They, He/They, They/It, etc.) THAT'S where being Agender, genderfluid, or whatever you identify comes from.
The story is clearly using gender as s**, so it makes sense for them to say "there are only two genders"
